Hoping to get some help, we have upgraded from 3.20.06 to 5.0.0.2 of Genero/GDC.
In V3 using Open Window to open a new form from the current window would always open into a new window allowing the user to view the parent in the background. After upgrading to V5 all window remain in the current parent window opening open the top.
Is there a setting somewhere to change this directive. Have check FGLPROFILE and its the same setup as V3.

There is no documented setting that you have missed. (unless you have never used windowType="modal" to display one window above another

What you are experiencing is the Top Most Normal Window concept that has been in place for a while where we display the top most normal window and the top most modal window. Have a read of https://4js.com/ask-reuben/ig-187/ for some background.
